Big Dog, welcome to the site. That project sounds totally kick ass. A '66 with a 5.4L should be a monster. I know you're going to have Hood clearance issues.
I would suggest calling D&D Performance - Don Walsh, from Michigan. You'll probably want a T56 transmission behind that 5.4L, or possibly a T6060. I don't know what will fit into the '66, but Don will know.
